actually lappy if you go back in history and the true origin of the thought you will find that the early fathers (the us) actually only had christianity in mind not other faiths such as islam. when they included freedom of religion in the constitution it was between the differing christian sects as many came to america following the pylgrims.
same as freedom of speech - it was intended for the people to be able to freely talk about their particular religion as in england if one spoke against the crown or the state religion it was liable to put one in stocks. both these were to remove the oppressive yolk of the english so that they could freely go about their business and freely without fear of reprisal or arrest, speak openly about their brand of christianity.
