I called up and asked that very question.
If you intend on paying via BPay, just pay an extra amount (at $0.025 per share) and it should all be sorted out on their end.
If you're paying via other "paper" methods, i believe you have to fill out the form and send that back.
I paid via BPay so i didn't ask about paper methods like cheque or money orders.

note, "eligible shareholders who take up their entitlement in full may... apply for shortfall shares" (Prospectus - p.21 section 7.2)

and

"if a lesser number is allocated excess application money will be refunded...." (Prospectus - p.26 section 8.6)
