First in, First out.
So, if you buy 1,000 today and intend to hold it for 366 days (for CGT), but then buy and sell a further 500 shares daily, you'll never actually get to the CGT discount threshold because ATO sees you as selling part of the first portion first.
There is one ruling that I am aware of where the same amount of shares were traded daily, and they qualified for CGT on the intial amount, but you'll need to get a private ruling on it.
