I think EPA mentions in their framework that they stop the clock when waiting for correspondence. From the look of it, the back and forth between them were in the clock stopping part.

If you look at a lot of the EPA reports, most are considered within provided timeline even if they take forever due to that clock stopping thing.

The agreed timeline was probably assuming no back and forth, which so far, was never the case.

Very likely that when we get the report, EPA will consider that they have met their objective with timeline. Well, good for them meeting their KPI and all, but not everyone else.
