The second atomic bomb was dropped on Nagasaki because that's where Mitsubishi Heavy Industries' shipyard was*. They built most of Japan's large warships. But knowing that factoid is also irrelevant to the question asked.
*Still is actually, but now that shipyard specialises in building gas tankers.
