That's not what the science shows. I wonder if you are now confusing global surface temperature anomalies with ocean temperature changes (and getting it wrong just the same.)
The oceans have absorbed about 90% of the extra energy added to the climate system - fortunately for us.
In the earlier part of last century some of the extra energy came from increased radiation from the sun, which peaked in the 1950s, plus the increase in greenhouse gases, offset by smog etc. In the past few decades something between 90% and 130% of the extra energy on earth has been from the extra greenhouse gases (allowing for the cooling effect of aerosols etc). There's quite a bit in the literature and this has all been discussed here before.
The ocean has layers that don't mix well. The sea surface gets hotter and cooler depending on winds, currents, weather and effects such as ENSO etc. Within the ocean itself, the top layer warms first, naturally enough. Then over time, with ocean currents and other mechanisms, heat is transported to deeper layers and different parts of the oceans. A huge amount of heat stored might only result in a small rise in ocean temperature at a particular depth. (The atmosphere also has layers. With global warming the layer closest to the earth (troposphere) is getting hotter, while the upper layers - stratosphere and thermosphere etc are getting colder - as expected.)
seden33, with these questions you're going way beyond the single paper you linked to. I suggest you do some reading up on the topic of oceans and climate and earth systems generally. It's too big a topic to adequately cover here on HC even if there were experts on the board (which I don't think we have).
You'll get a much better appreciation of the ocean and global warming and where the heat is going, by reading as much as you can from different scientific papers and the experts at Scripps, NASA, CSIRO websites, IPCC reports etc.
