You might want to get professional advice but my understanding is that the shares you bought more than 12 months ago get the CGT discount and less than 12 months ago don't, and you do the calculations on that basis. After all, you have a record of the share transactions so if you get audited it's easy to justify which shares you bought when and which ones should get the discount.
Last time I checked it was my understanding that you could "choose", when you sold shares, which ones you were selling, the recent or the older ones.
If ever there was a case of DYOR it's for tax law.
