Plugs would be run using a cementing string...ie no drilling jewelry. Plugs would be pumped and the string pulled back a bit and theyd wait on cement before running back in with the cementing string and tagging top of plug to confirm depth of same.
Cementing can be performed through a full drilling assembly but only in an emergency situation such as where you have uncontrollable losses. Pumping cement and coarse LCM through MWD tools and motors is never a good idea. Occasionally I've seen operators use a PBL sub above the BHA which allows pumping of cement and LCM into the wellbore without going through the BHA....but PBL subs from my experience have a habit of failing and costing you a trip out of the hole.
