AZJ has moved its Melbourne terminal from Victoria Dock to North Dynon, so its Perth trains are now loading from the same area as its Sydney-Brisbane intermodals.
The sidings however still must be too short for what can be a 1.5 or 1.8 kilometre long train to/from The West, so AFAIK they still must operate in two divisions to/from Moorabool Loop (near Geelong, Victoria) where they are combined (to Perth) or separated (to Melbourne).
Rival listed QUB was operating three Melbourne-Sydney-Melbourne return intermodal trains each week but has ceased these, and is using AZJ's Melbourne-Sydney-Brisbane and return trains. This shows how hard it is for rail to compete on shorter hauls with highly subsidised road transport that unlike rail doesn't have to pay huge track access fees. However it will help AZJ a little.
