To clarify, DAWE is the single Federal/Commonwealth department responsible for impacts to Matters of National Environmental Significance, while the EPA is the single State department responsible for environmental matters in WA.

A draft bilateral agreement between DAWE and EPA is being developed and negotiated by these agencies atm, to replace an earlier approved version that's existed since 2014. However, I understand that the company should be able to use the provisions of the existing agreement, provided that they initially engage with both agencies to ensure that any concerns are adequately addressed.
