Its definitely Firefox 3 causing the problems. There are forums of people all over the internet complaining of the same bugs.
If I force quit Firefox 3 my hard drive thrashing stops immediately.
My system is actually extremely clean because I use it mainly for audio production. No extraneous startup items running.
