Maybe get your mechanic to check the fuel pressure regulator. Although it would seem a bit odd that this would just happen to fail at the same time as you spun a big end on the original engine.
Perhaps it hasn't been hooked up properly while you did the engine changeout. Just a thought anyway. If its not that I'd be looking at the chip, but you said you've already checked that
