The fuel cell do generate co2, but less than burning. I think it has a lot to do with the massive improvement in energy efficiency associated with the fuel cell when compared to centralized coal powered generation.
Only 32% of the potential energy from coal centralized generation reaches the consumer. The bluegen fuel cell delivers 60%. That rises to 85 % if the heat is recovered to heat water and even higher when used in ventilation in the way it was installed in that UK house.
A bakery makes a perfect place for one of these units. They could use the hot water and recover the heat from the unit for part of their process.
