Jupiter is a very dynamic and energetic planet, if it wasn't it would be a nice big ball of stratified homogenous layers. Jupiter rotates once every 9.9hours, that is a lot of mass moving very quickly. There are turbulent zones and laminar zones in the outer atmosphere, there is a lot going on. There is a chance that the cause of the reduction of the red spot being is due to an external source , but in light of the relative internal vs external energies involved it is diminishingly small, whether it be solar irradiance or magnetic fields e.t.c.

Science doesn't ignore the unknowns, that is where the much of the research is occurring and regardless of what you believe, for the majority of the "real scientists" that are doing the work AGW is real and no belief is required.
