In your first paragraph when talking about "flow batteries" I believe what you are referring to is nickel cadmium batteries. The issue related to these nicad batteries is if they are not close to fully discharged during their charge cycle they build up crystals internally which is called voltage depression (more common referred to as "memory" ) which reduces the life of the battery. What happens is if the battery is continually not fully discharged these crystals continue to grow and will actually end up perforating the insulated cell walls causing the battery to short out and become inoperable.
Lithium ion batteries are largely unaffected by this phenomenon and it isn't of concern due to the difference in chemical make up.
