Just an update.
I received my SRN letter today, and tried to transfer shares back into Commsec, but it warned me of "The number of units requested exceeds the number of available units at the share registry." My Link account shows 0 balance as well. I called Link, and they said Commsec did the transfer for me and the shares should show up in my account shortly.
If you have the same experience, just sit back and relax.
