putting some of my comments aside as appreciate your points.
One thing I'm still not sold on is how it can be bad news without any information on the merits of variation. What they were varying, what work program item was being varied or why it was refused.
When i make government applications i always get told by the assessment officers. Each application will be view on their own merits and they have no reference to other applications (despite that, I note they still do this when it suits them).
Without any information on the merits of the application, no position could be formed as to the effect of this refusal to PEP-11.
