I phoned Commsec and they said that they will apply for the shares on your behalf if you purchase the rights as an on-line order. You simply purchase the rights and they apply for the shares on your behalf. You don't have to do anything and furthermore they only charge brokerage based on the price of the rights. (eg. I bought 60,000 Rights at an average of 0.98719c which came to $55,163.02 debited on my recent financials but only paid $19.95 brokerage, as the cost of the rights was under $10,000).
If you have received the rights because you held shares on the "Record date" then I believe you will have to do the paperwork yourself.
