While I'm not debating divine inspiration as the source of much of the Bible, or certainly the original concepts that became the Bible we have today, one must be careful with the claims you make and the youtube clip makes.
Firstly, the translation of what the 12 gems were in the Bible is uncertain.
The gems that were settled on were not chosen at random, the Bible writers and the translators did so with intent. The gems chosen which may or may not have been accurate translations could all be selected just by optical observation. No polarised light or thin slices were needed to see that light entering the selected gems refracted. Gem properties were known by observation before science defined them in specific terms.
Thirdly, gems that formed naturally as a cubic crystal are isotropic, the other shapes tend to be anisotropic, this greatly aids selection.
And finally had anisotropic gems been chosen there would have been some divine explanation once again for that attributed to God.
As far as New Jerusalem is concerned, this means the establishment of a new religion replacing Christianity.
All this is not to say that there was not divine assistance, but we will never know for sure because the waters are way too muddy.
