Only fill from top , thus gravity feed
Tank top/inlet is lower than gutter intlet/outlet
and no water sitting in pipes, no other way to do it.
if not possible then all pipes are drained before rain comes and then flushed and then allow rain to enter tanks.
me has some quite large tanks not thsoe little ones in the big smoke
