As long as your investment policy statement (which the trustees create) for the SMSF outlines that you are able to own company listed you won't have an issue from the ATO. It just needs to be stipulated that the Trustees have the ability to transact in these types of securities as they a much higher risk profile that traditional equities.
Check with your accountant or financial planner, they have the low down on what's needed to satisfy the ATO / APRA
